I recommend you ask in the WordPress Support Forums. You might want to check your Permalink structure under Options in the Administration Panels to make sure it didn't get changed.

I have just upgraded my site (locally to test first) from 2.0.5 to 2.0.7, and it seems that my custom defined permalinks no longer work. I set a custom format, but it keeps linking to:

/index.php/%year%/%monthnum%/%day%/%postname%/

This is a problem for any blog carnivals that link to existing articles. Is this simply user error, or is it a possible bug etc.?

I always update immediately. Same hour, if possible. Even with running 9+ blogs on my server, it only takes about 30 minutes maximum to upload nine copies and run the upgrade files. I’m definitely in love with WordPress.
